The battery will now only charge to 97%. Is this a software problem or should I be concerned about the future life of the battery?

The Battery Maximizer program is probably set to stop charging at 97%. What you need to do is go to Power Manager, click on "Battery Information", and compare "Full charge capacity" with "Design capacity". If these two numbers are very similar, then there's nothing to worry about.

Does it charge only to 97% when the system has been run down, or is it just sitting at 97%?

The reason that I am asking, is because the batteries will slowly charge if the charge is already above 95%. When the battery is below 95% it will charge normally.

It is sitting at 97% even after charging below 95%, then I would recommend trying to recondition the battery.

Run the battery down and then recharge. It should recalibrate itself.
